新幹線 (shinkansen) = bullet train, a completely separate high-speed rail system. 特急 (tokkyu) = limited express, a fast train on the regular network. They require different types of tickets and run on different tracks.

What should I do if I miss the last train?

Check 終電 (shuuden) times before going out! If you miss it, options are: taxi (タクシー), karaoke or manga café until morning, or a capsule hotel near the station. In major cities, trains run from about 5am to midnight.
